Cyanobacteria and Chloroflexota cooperate to structure light-responsive biofilms
2025-01-29 • Freddy Bunbury, Carlos Rivas, Victoria Calatrava, Andrey V. Malkovskiy, Lydia‐Marie Joubert, Amar Parvate, James Evans, Arthur Grossman, Devaki Bhaya
Microbial mats are stratified communities often dominated by unicellular and filamentous phototrophs within an exopolymer matrix. It is challenging to quantify the dynamic responses of community members in situ as they experience steep gradients and rapid fluctuations of light. To address this, we developed a binary consortium using two representative isolates from hot spring mats: the unicellular oxygenic phototrophic cyanobacterium Synechococcus OS-B′ (Syn OS-B′) and the filamentous anoxygenic phototroph Chlorof…

Abundant and active community members respond to diel cycles in hot spring phototrophic mats
2025-01-01 • Amanda N. Shelton, Feiqiao Brian Yu, Arthur Grossman, Devaki Bhaya
Abstract Photosynthetic microbial mats in hot springs can provide insights into the diel behaviors of communities in extreme environments. In this habitat, photosynthesis dominates during the day, leading to super-oxic conditions, with a rapid transition to fermentation and anoxia at night. Multiple samples were collected from two springs over several years to generate metagenomic and metatranscriptomic datasets. Metagenome-assembled genomes comprised 71 taxa (in 19 different phyla), of which 12 core taxa were pre…

Hybridization breaks species barriers in long-term coevolution of a cyanobacterial population
2025-11-24 • Gabriel Bîrzu, Harihara Subrahmaniam Muralidharan, Danielle Goudeau, Rex R. Malmstrom, Daniel S. Fisher, Devaki Bhaya
Bacterial species often undergo rampant recombination yet maintain cohesive genomic identity. Ecological differences can generate recombination barriers between species and sustain genomic clusters in the short term. But can these forces prevent genomic mixing during long-term coevolution? Cyanobacteria in Yellowstone hot springs comprise several diverse species that have coevolved for hundreds of thousands of years, providing a rare natural experiment. By analyzing more than 300 single-cell genomes, we show that …

Horizontal Gene Transfer and Recombination in Cyanobacteriota
2025-09-10 • Devaki Bhaya, Gabriel Bîrzu, Eduardo P. C. Rocha
Cyanobacteria played a pivotal role in shaping Earth's early history and today are key players in many ecosystems. As versatile and ubiquitous phototrophs, they are used as models for oxygenic photosynthesis, nitrogen fixation, circadian rhythms, symbiosis, and adaptations to harsh environments. Cyanobacterial genomes and metagenomes exhibit high levels of genomic diversity partly driven by gene flow within and across species. Processes such as recombination and horizontal transfer of novel genes are facilitated b…

Reference-free Structural Variant Detection in Microbiomes via Long-read Coassembly Graphs
2024-01-30 • Kristen Curry, Feiqiao Brian Yu, Summer E. Vance, Santiago Segarra, Devaki Bhaya, Rayan Chikhi, Eduardo P. C. Rocha, Todd J. Treangen
Abstract Bacterial genome dynamics are vital for understanding the mechanisms underlying microbial adaptation, growth, and their broader impact on host phenotype. Structural variants (SVs), genomic alterations of 10 base pairs or more, play a pivotal role in driving evolutionary processes and maintaining genomic heterogeneity within bacterial populations. While SV detection in isolate genomes is relatively straightforward, metagenomes present broader challenges due to absence of clear reference genomes and presenc…
