PICRUSt2-SC: an update to the reference database used for functional prediction within PICRUSt2
2025-04-26 • Robyn Wright, Morgan G. I. Langille
Abstract Summary PICRUSt2 is a bioinformatic tool that predicts microbial functions in amplicon sequencing data using a database of annotated reference genomes. We have constructed an updated database for PICRUSt2 that has substantially increased the number of bacterial (19,493 to 26,868) and archaeal (406 to 1,002) genomes as well as the number of functional annotations present. The previous PICRUSt2 database relied on many timely and computationally intensive manual processes that made it difficult to update. We…

Lime amendment to chronically acidified forest soils results in shifts in prokaryotic communities
2025-12-29 • Maggie Hosmer, Robyn Wright, Caitlin McCavour, Kevin Keys, Shannon Sterling, Morgan G I Langille, John R. Rohde
ABSTRACT A consequence of past acid rain events has been chronic acidification of Nova Scotian forests, leading to a loss of essential nutrients and subsequent decreases in forest productivity and biodiversity. Liming—supplementing forests with crushed limestone—can restore essential nutrients to acidified soils and increase the pH of soils and the carbon capture by forests through the promotion of tree growth. Liming treatments are often assessed through tree growth measurements, although little is known about ho…

Characterization of the salivary microbiome of adults with inflammatory bowel disease
2025-04-30 • Vanessa DeClercq, Robyn Wright, Johan Van Limbergen, Morgan G. I. Langille
These results showcase changes in oral microbial diversity and composition in those living with IBD and highlight the potential of using the salivary microbiome as a biomarker for screening or monitoring IBD.

Oral microbial signatures associated with age and frailty in Canadian adults
2024-04-27 • Vanessa DeClercq, Robyn Wright, Jacob T. Nearing, Morgan G. I. Langille
Abstract This study aimed to assess the association between the oral microbiome, age, and frailty. Data and saliva samples were obtained from male and female participants aged 35–70 years (n = 1357). Saliva samples were analysed by 16S rRNA gene sequencing and differences in microbial diversity and community compositions were examined in relation to chronological age and the frailty index (FI). Most alpha diversity measures (Richness, Shannon Diversity, Faith’s Phylogenetic Diversity) showed an inverse association…
